Troubleshooting the Most Common ATO Lodgement Portal Issues

You've prepared the BAS. The figures are reconciled. The deadline is tomorrow. You log into the ATO portal, ready to lodge, and hit a cryptic error message that makes no sense.
This happens more often than it should. Portal errors spike during peak lodgement periods—right around the quarterly BAS deadlines of 28 October, 28 February, 28 April, and 28 July. The timing couldn't be worse. Late lodgement penalties start at $170 every 28 days, reaching up to $850 maximum.
Most of these errors aren't your fault. They're technical glitches, unclear validation rules, or browser quirks. But knowing the common errors and their fixes saves time and stress. This guide covers the five most common portal errors and what to do about them immediately.

"Invalid ABN Format" When the ABN Is Definitely Correct
You've triple-checked the ABN. It's correct. The portal still rejects it.
This error is almost always caused by invisible formatting issues, not an incorrect number. The ABN itself is fine—the problem is how it's being read by the portal.
Check for hidden spaces or characters copied from other documents
Copying ABNs from PDFs, emails, or spreadsheets often brings invisible spaces or special characters along for the ride. The portal sees these and rejects the entry.
Type the ABN directly into the portal field instead of copying. If you must copy, paste it into Notepad first to strip all formatting, then copy from Notepad into the portal. This removes any hidden characters.
Clear your browser cache and try a different browser
Cached data can cause the portal to reject valid entries. Clear your browser cache in settings, close the browser completely, then reopen and try again.
If that doesn't work, try a different browser. The portal behaves differently across Chrome, Edge, and Firefox. One might work when another doesn't.
Use the ABN Lookup tool to verify the exact format the ATO expects
Go to the official ABN Lookup tool at abr.business.gov.au and confirm the ABN is active and correctly formatted. Copy the ABN directly from the ABN Lookup results into the portal.
If ABN Lookup shows the business as cancelled or not registered for GST, that's the real issue. You'll need to address the registration status before you can lodge.
"Session Timeout" Errors That Lose Your Work
You spend twenty minutes entering BAS data. You're almost done. The session expires. Everything is gone.
The ATO portal has a short timeout period, especially during busy periods. There are three strategies that prevent losing work.
Draft your BAS data in a spreadsheet before entering it into the portal
Prepare all BAS figures in Excel or Google Sheets first. Work at your own pace without worrying about timeouts. Once the data is ready, you can enter it into the portal quickly in one session.
This also gives you a backup record of what you lodged.
Extend your session by opening a second ATO tab and refreshing periodically
Open a second ATO portal tab—like the ATO inbox or ABN Lookup—and refresh it every few minutes. This keeps your session alive.
This doesn't guarantee no timeout, but it significantly reduces the risk. Don't open the same BAS form in two tabs. That can cause data conflicts.
Use the 'Save Draft' button every few minutes, not just at the end
The 'Save Draft' button is your safety net. Use it constantly. Save after completing each section of the BAS, not when everything is done.
If the session does time out, you can resume from your last saved draft. It's the difference between starting over and picking up where you left off.
"Data Validation Failed" With No Clear Reason Why
The portal rejects your lodgement but doesn't tell you what's wrong. Just "Data Validation Failed."
This usually means a mismatch between BAS fields or a GST claim that doesn't meet ATO rules. Here are the three most common causes.
Check that G10 and G11 values match your capital vs. operating expense split
Purchases over $1,000 must be reported as capital purchases (G10), not general expenses (G11). Misclassifying these triggers validation errors.
Review recent asset purchases and ensure they're in the correct field. A laptop, office furniture, or equipment should be in G10 if it's over the threshold.
Verify you haven't claimed GST credits on non-GST registered supplier invoices
You cannot claim GST if the supplier isn't registered for GST, even if they charged you. This is a common cause of validation failures.
Check supplier ABNs on ABN Lookup to confirm GST registration before claiming credits. If they're not registered, remove the GST claim from your BAS.
Ensure PAYG withholding amounts align with your payroll records exactly
The ATO cross-checks PAYG withholding amounts against STP data. Even small discrepancies can trigger validation errors.
Reconcile your BAS PAYG figures with your payroll software before lodging. The numbers need to match exactly.
"Unable to Lodge" Because of a Prior Period Amendment
You're ready to lodge the current BAS. The portal blocks you. There's an unresolved prior period issue.
The ATO won't let you lodge a new return if there's a pending amendment or query for a previous period. Here's how to resolve it.
Check the ATO inbox for outstanding amendment requests or queries
Log into the ATO portal and check the inbox for any unread messages or pending actions. The ATO may have sent a query or amendment request that needs a response before you can proceed.
Respond to or resolve these messages first. The current BAS won't lodge until you do.
Lodge or withdraw the pending amendment before attempting the current BAS
If you've started an amendment for a prior period but haven't submitted it, you need to complete or withdraw it. Go to 'Lodgements' in the portal, find the draft amendment, and either lodge it or delete it.
Once the amendment is cleared, the current BAS should lodge without issue.
Contact the ATO practitioner hotline if the block persists with no visible amendment
If the portal still blocks lodgement and there's no visible amendment or query, call the ATO practitioner hotline on 13 72 86. Sometimes the ATO's system has a backend hold that only they can remove.
Have the client's ABN and the specific error message ready when you call.
PDF Download Fails or Shows Blank Pages
You've successfully lodged the BAS. Now you can't download the confirmation PDF for your records.
This is often a browser or pop-up blocker issue, not an ATO problem. Here are three workarounds to ensure you have proof of lodgement.
Disable browser pop-up blockers specifically for ato.gov.au
Pop-up blockers often prevent the PDF from opening or downloading. Go to browser settings, find pop-up blocker settings, and add ato.gov.au to the allowed list.
Try the download again after adjusting settings.
Use the 'Print to PDF' browser function as a backup
If the download button fails, use the browser's built-in 'Print to PDF' function. Click Print (Ctrl+P or Cmd+P), select 'Save as PDF' as the printer, and save the file.
This captures the lodgement confirmation page as a PDF for your records.
Screenshot the lodgement confirmation screen before closing the session
Take a screenshot of the confirmation screen immediately after lodging, before closing the browser. This gives you proof of lodgement with the date, time, and lodgement reference number.
Save the screenshot with a clear filename, like 'ClientName_BAS_Q2_2026_Lodged.png'.
When the Portal Keeps Failing: Your Backup Plan

Sometimes, despite all troubleshooting, the portal just won't cooperate.
The ATO practitioner hotline (13 72 86) is there to help with persistent technical issues. If the deadline is imminent and the portal is completely unusable, you can lodge via paper form as a last resort.
Late lodgement penalties start at $170 every 28 days. If you're blocked by portal errors, it's worth calling the ATO to request an extension. Explain the technical issue. They're usually reasonable when the problem is on their end.
Most errors are fixable with the steps in this guide. Being prepared with these solutions saves time and stress. The portal will fail at the worst possible moment. Knowing what to do when it does makes all the difference.
